Why does the D.1.1 state that "SMAW detailed joints may be used for prequalified GMAW and FCAW". If this is the case why have prequalified joints for GMAW and FCAW shown with different joint bevel and root opening requirements then SMAW. All the contractor has to do is point to the note and say I can use GMAW for that joint even though it says its for SMAW.

If you look at the bevels for GMAW and FCAW, they are less than for SMAW. SMAW rods are typically larger in diameter than are either GMAW or FCAW. In order to weld to the root you need more clearance,(SMAW) thus the more open the joint. So of you prepare an SMAW joint it will allow for the other processes because they are smaller and will not cause access problems.
